Fabrics: Take fabric outdoors. Brush off surface mildew. Washable fabrics – apply detergent to the stain and launder. Dry clean (non-washable) fabrics – make a mixture of lemon juice and salt, spread on the stain and let dry in direct sunlight.
Call a carpet-cleaning business. They have the proper training and experience to deal with fungal issues (read: mold) without causing medical problems. Also, they should have chemicals that will keep fungus from growing again.
If this is a hand knotted rug. Please do not experiement with any over the counter products. Look up a professionl in the yellow pages. The rug could be very valuable.

I would try to use a dry foam on it to see if that helps.
